The results obtained by these four methods on the SCOP benchmark are listed in Supplementary Table S1 of Supplementary Material S4, from which we can see that the current method outperforms SVM-Top-n-gram-combine-LSA (Liu et al., 2008) , SVM-PDT-Profile (Liu et al., 2012) and BioSVM-2L (Muda et al., 2011) and is highly comparable with Profile (Kuang et al., 2005) and HHSearch (So¨ding, 2005) , indicating that the profile-based protein representation is a promising approach to extract the evolutionary information from frequency profiles for protein remote homology detection.
